I think that tool doesn't support the zip->pak process so you can't use your modifications.
Additionally the author released no source code or information so if someone wants to write a better tool he has to reinvent the wheel...

Just a note, I have the strong sensation that the archive is encrypted with RSA (sha256 twofish) so you don't have the private key for performing the encryption.
