Im using XXTEA BMS tool to decrpyt APK the XXTEA decrypt BMS allows me to select subfolders but when it decrypts the files they all decrypt in the same folder i was wondering if there was a way to make it recreate the file structure (sub folders) when it decrypts.

Try with the -d or -D option, it depends by the effect you desire so try one and, if not satisfied, the other too.
