Honestly I'm confused.
If MUS is an archive and it can be correctly extracted with my script or other programs, now I think that your problem is with the extracted audio files, right?

The problem is that there are silences/or noises between the tracks, so I have to remove the silent sections.

One thing you can try is adding some zeroes after each track.
Maybe the decoder wants some padding/alignment between each audio frame.

Another hypothesis may be related to some additional bytes at the end of each track, something like additional information or headers.

The problem related to the "order" of the files is probably caused by the dynamic music that changes depending by the scene.

Only if there are filenames stored in the file itself.
The files should be ordered from top to bottom though using the index number.

I'm glad to see someone is interested by HP2 musics.
There is a thing that I don't understand, you're looking for .asf that are in the .mus archives but what about .asf that aren't in ?
Because I have 2 directories (Gamecube but I suppose it's the same) :
"EA Musics" who contain the .mus files and .mpf/.scc
and "EA Sounds" that contain about 61 .asf that are the files you should be looking for, no ?
I'm not english, sorry if I misunderstand.

.mus are archives of .asf segments in them for EAMusic
EASound contains the amb/sfx and because ambience aren't archives they're directly .asf and .sdt are sounddata but I can't open them from the GC/Xbox version than I can with the PS2

I'm going to resurrect this thread, because I'm having some good luck with VG music right now. I tried a script to extract the .mus files, but it didn't work. Is there anything else that can do it?

You need MUS SCHL Extractor by Dandapani. Then, you convert the .asf into wav with SX.exe (dave mercier)

Got the ASF files. But nothing happens when I drag them onto SX. Am I doing it wrong?

Yes. You need to launch SX.bat, not drag the files into the .exe
